how to fix this?

Hi. I'd really appreciate inputs.
I've got 2 ipods (40 4th gen and a brand new mini 4 GB). I'm using PC, relatively modern, with winXP. When i had 1 40 gig ipod, everything worked perfect. Yesterday i tried to create an additional music lib for my wife on her account on windows. I first connected it as is, without the CD supplied with it. It was recognized as a disk and as an ipod, but not by itunes. I switched to my account - same result. then i went as manual suggests and inserted the CD first. Installation went well till the stage when the installer started to stopping services - this was too much for it and it quitted. After this the mini was recognized and i was able to upload songs, but it's name in itunes is ipod, and not what i typed during the installation.
Now, when i connect my older ipod, it says that "directory is corrupted" and suggests to run disk doctor. Strange, but ipod update is working and itunes sees the ipod. How do i fix these problems? will i have to re-install itunes?

Try restoring the iPod & install iTunes and chose the repair option.

That's what i's trying to avoid till yesterday, but it worked fine.
