What syncing program are you using? You should be able to just go into the complete list of your songs and press the delete key.

I'm having a similar problem as well. I am using MMJB and controlling songs with the "portable device" window. It was working fine until I deleted a bunch off and now when I highlight songs and hit delete, it will go through the motions...BUT...the file is still there. It will not delete it.

I am having the same problem. using Itunes for Windows XP and cannot manually delete songs from the Ipod source as stated in instructions. How can I wipe the ipod clean and start over? I have some songs three times..thanks

to wipe clean to go your my computer and right click on your ipod's drive and just reformat

No..you don't want to do that! It will wipe off the iPods database (and a number of other files) and you'll have to do a restore.
If you've been using MMJB and have switched to iTunes it is best to do a Restore first to clean up all the MMJB garbage that's on there.
If you're using MMJB--switch to iTunes or MC9

I just started using Itunes and Ipod - never used MM but still have the problem that I am unable to delete songs from ipod, please help i want to get rid of duplicates, should i do the restore or not? thanks

The original problem is that the iPod's database is corrupt and you have orphan tunes on the iPod.
To clean things up, just run a restore. I personally recommend you do this once a month or so just to keep things clean on the iPod.
Once you do the restore, reupload all your tunes.
And stay far, far away from MMJB.

If you want to delete songs from iPod using MMJB - just hit delete on the song, it will be deleted from the ipod.
