When Uninstalling...
1. Remove registry entries..
2. Remove library files [Do not do if upgrading]...
What exactly is option 2? Will this delete all my MP3s if I select it?

When I uninstall before an upgrade, I'm provided with two options:
1. Remove registry entries..
2. Remove library files [Do not do if upgrading]...

No, it just will uninstall the MC9 library files. This is essentially the database of the list of all your tunes.You don't have to uninstall before upgrading. I never do.
