What software do I need? (bare minimum to get EphPod working)

I plugged my new 40GB iPod into the Dock and the dock into my firewire port, and it just acted like it was in the AC adapter, charging but not connected to the computer. I got rid of the dock and directly attached it to the computer and then it acted like it was connected to a PC with the "Do Not Disconnect" screen and everything. Is this right?

It still wasn't in My Computer for some reason (I'm not sure if I just didn't wait along enough or if it really wouldn't have ever showed up). So I installed the 2.0.1 installer from Apple's site, then launched the iPod Manager. It said I needed to format the drive, so I did, and now Windows and EphPod recognize it fine (though Windows originally had it named "Removable Drive" and I had to manually name it "iPod."

Can I safely uninstall iPod manager and have it keep the 2.0.1 updater for next time I need to format? And anyway to make the dock work with the computer? And basically, is there anything I described that sounded weird/wrong/messed up?

Everything sounds right w/how you set it up. All new iPods come as MiPods so they need to be converted during setup.

You can uninstall iPod Manager, just keep the Updater installed in case you need to do a restore in the future. That's all you need.

Regarding the dock. It should be working just like when you connect it to the cable directly. If it's not, it sounds like you have a faulty dock. Make sure the cable is plugged in properly before opening up a ticket w/Apple. I imagine they'll just send you a new one.
